Lincoln was not a strict abolitionist but opposed the expansion of slavery which he knew would ultimately end slavery as more free states entered the union. The south knew that too and saw Lincoln's position as a big enough threat that they seceded in an effort to preserve slavery indefinitely. As the war progressed, Lincoln became more and more opposed to preserving slavery in the south once the war ended and hence the 13th Amendment. Don't look at a single point in time and think it explains all history.
