does not compare SOS to all other teams when ranking the teams.

The AP writers have many different reasons for ranking teams (name brand, regional bias, etc) and for that reason the AP Poll is worthless and should go away.

If you are going to argue that MSU's SOS is a reason for being ranked ahead of Missouri despite having more losses and a loss to a common opponent, then I can probably come up with other examples where SOS is not used...Baylor vs MSU.
