The idea is that the states were considered to be separate countries, that being the meaning of "state." The Articles of Confederation and later the Constitution established a central government with limited powers as defined by the A of C and then the Constitution.
The states that seceded considered themselves as separate, independent countries, too. You can see that in some of their secession declarations.
