The intelligence services are going to monitor and pay close attention to foreign intelligence officers. If they can set up electronic surveillance, they will. If Americans decide that they're going to call said Russians and discuss topics, those calls will get captured, and upon identifying the party is an American, it will be referred to the FBI.
That's precisely how the Justice Department became aware of this, via Comey and the FBI, and it's how Acting director Yates was able to inform the White House what Flynn had done.
