Japan still retained a very substantial position in mainland China and Manchuria in the fall of 1945 and a very substantial war making capability.

The choice was cut off the monster's head and thereby not have to deal with the body and limbs in mainland Asia or leave the head and fight all limbs and body in mainland Asia. The former was considered to be the quicker and less costly in Allied lives than the latter.

Note that while the Japanese were not working on atomic bombs, they were working on bio weapons. The research was being conducted in Korea. Having to defeat a Japanese army with bio weapons on the Asia mainland would have been a nightmare scenario.
