I don't know about jet lag but late game fatigue does impact free throw shooting. The shooting motion starts with bending the legs and its tougher than you might think after being on the court for 40 minutes. Particularly in a close game where you have to play defense on every possession. There's definitely an aspect of conditioning and I suspect early season has as much to do with overall fatigue.
